Recently installed FTP Motorsports charge pipe, and got a engine light for misfires on 1 2 and 3. Checked for leaks of air, none, and replaced all ignition but am still getting misfire codes. Could the charge pipe be causing the fuel to go lean? Can’t seem to find a fix anywhere and would not like to take it to a shop. Anyone else ever this issue? Thinking of using a tune (JB4 most likely) to try to even it out.

The charge pipe itself should be the cause. They are not rocket science.
Is the charge pipe fully mated to the throttle body? Sometimes it can look like it is on all the way but it isn't. Did you plug the harness back into the throttle housing?

I would try the stock chargepipe first. JB4 won't help and you're adding a variable, not removing one.

Removing CPand reverting to OEM resulted in misfires going away. Anyone know why the misfires would occur? I’m assuming it would be from a too air rich fuel mixture, but I really don’t know, and can’t seem to find anyone having similar problems.
