That depends on the relationship with your dealer,SA,tech.
Here's a quote from Mike@x-ph who is a vendor on various BMW forums
"Legally dealership cannot void your warranty unless they can prove that the JB damaged your car.
That being said it takes 15 minutes to uninstall the JB stage 1, i would just do that before my dealership visit."
Hope that helps! I would just uninstall it when you take it in if you were worried about it.
