For my floor they grinded off about 1/32 of an inch across the whole garage. They filled in the divots and the cracks with some material (hydraulic cement?). Then they coated the whole floor with a primer, broadcasted the flakes over that, then followed with the epoxy clearcoat. I did have some sizable areas at the front lip of my garage floor where chunks were missing. They rebuilt the lip with material and it looks incredible.
You would have to see what your local garage floor folks are willing to do.
