Help needed

Today I ran out of battery due to unknown reasons maybe an open door or something, did a jump with the correct procedure and all works except that my car senses like all doors are closed even when one is open. The interior lights do not work, and the key fob will lock and unlock the car but not arm the alar. If I open the door and drive off the car will not switch to park, nor will I get the warning for the key in the ignition with doors open. Any one has had a case like this?
