How to plug holes to driver's side wheel well?

What have you guys done to plug the group of factory holes in the sheet metal that lead from the driver's side engine bay into the wheel well? I'm concerned about the amount of water getting into my bay.

I have a 2014 28i, but I assume this would affect the 35i as well.

Are there any sort of filler plugs that we can put in there? I've done some searching online and found that guys have generally plugged these holes with duct tape from both sides. There must be a better solution.

I notice that at the top of the first photo below, there is a stud above the open area with no nut on it. Am I missing some sort of protective panel?
